I stumbled on to your post above, and have a question for which you may or may not have an answer. What I'm wondering is whether the issue you identified is only an issue if one tries to upsample a 16/44 file.
I too have been using Audition 3. I have been archiving a collection of professional analog tapes. I have been using Audition as the recording and editing program. As an AD/DA converter I have been using an Apogee Rosetta 200, with the input and output word length and sampling rates set at 24 bit 192k. My Rosetta contains the optional Firewire card, so it is connected directly to the computer via Firewire. Audition has been set to record these files as 192k 32 bit floating. I have been saving all files as FLAC files with 50% compression. Based upon the size of the files I have been generating, I am definitely storing a huge amount of data, and have so far completely filled one 1TB drive.
Moreover, these recordings play back perfectly through the Apogee, which displays a 24 bit word length and a 192k sampling rate, and Audition shows the files being played as being 32 bit 192k. Whether I play the recording using Audition or using MediaMonkey makes no difference. In comparison tests, I have been completely unable to hear any differences between the analog originals and the digital copies.
After seeing your post, I checked the preferences in my copy of Audition and found the same setting you did--which I unchecked.
So, all of this is a prelude to the question as to whether the issue you identified makes any difference-or any audible difference-for my purposes. I have no intention of re-doing the recordings that I have made so far, as I have so far spent over six months and recorded well in excess of 500 hours of material using the default setting in Audition.
