3.5" USB drives typically require more power than a laptop's USB port can supply and, in any case, use a 12v supply only, deriving other voltages internally from it. IOW, unlike 2.5" HDDs, they draw very little power from the laptop. Even so, you're right to suspect the USB link might be noisy.
You might get better SQ by:
* adding, say, an Audioquest Jitterbug between the USB drive and the laptop - see link;
* powering the USB drive from a decent linear PSU;
but there's no guarantee. To get a handle on things, you could do worse than copying some music data onto the internal drive or a memory stick and seeing if you get better - or even just different - SQ when you play from that. (Obviously, disconnect the USB drive for the test.)
