Read Shannon Dickson's article "Bad Vibes" in the archives at Stereophile's site for a good basic overview of some of the physics.I suspect, as Norm said, that in the case of your gear it's definitely the designers having a different approach. The Ninkas were probably voiced with the bass and spikes in place so they would sound better with rather than without them.
Overall I prefer light and rigid to adding mass, but I tend to give serious consideration to the manufacturer's recommendations, especially if they have a very strong reputation with their gear. By rights they should know their gear better than anyone else.
