Your source very probably have a common ground point on the output jacks. I can't tell if that is also the case on your amp. Make sure that the ground connection on each of your amp input jacks goes to the ground in the circuit and you should get both channels working. What I think is happening is that when you fully plug in both of your RCA plugs you are grounding out the input to your one channel.
