There is a small measurable difference when fuses are put one way or the other and fed DC current. So in a way, they are directional.Whether this difference has any impact whatsoever on sound is highly debatable.
I'm no electrician but if the fuse is in your power supply, it means it takes incoming AC and AC changes direction 50 or 60 times a second depending on your location. So your fuse is the right way 30 times a second and the wrong time 30 if you're in the US. Somebody correct me if I'm wrong.
I recently bought a Hifi Tuning Silver Star to try with an open mind. I thought I heard a small difference, then went crazy over the next few days as to orientation. In finally decided to stop it all by doing a proper blind-test. I failed miserably. I couldn't tell them apart. Our brains work in really funny ways sometimes.
As Kuma points out, maybe it varies with equipment. Maybe. Looking at this hobby with an objective bias, I personally doubt it. I think you did hear differences coming from replacing the fuse and worrying about it, consciously or unconsciously. One's system doesn't sound the same all the time (warm-up, bad mains...) and maybe upon hearing something you didn't like (which you would've heard anyway with the old fuse), your brain locked on it and attributed it to the new fuse.
Everything's possible, and I'm no more immune to self-suggestion than anyone else...
OR fuses ARE directional and DO make a difference but I really DO need to be explained the science behind it.
