Not a clue- that's sort of an odd one. Tube amps sometimes "motorboat" which can sound something like that, but I've never heard an opamp circuit do it. Are you sure it didn't do it before the mods? Five times a second is almost a buzz. Maybe something in the digital conversion? Do you have a scope?

No, unfortunately I have no scope. I don't know if it did it before the mod. I tried a spare player and didn't do it, so it's not the amps.
Could it be a diode?

  Not a clue, though probably not a diode. You might try posting over on diyaudio.com and hope somebody has seen that sort of thing before.
