My stand is a Grand Prix Audio Monaco base unit, only 2 shelves high. The top of my CDP is below the level of the top of my speaker stands.
Whether or not you have problems with equipment between the speakers depends on a number of things. You definitely want to keep a clear area of at least 4' radius around each speaker if you can and my speakers are further from the rack than that. Second, whether or not the rack is going to generate any early reflections that are directed at you depends on where it is placed in relation to you and the speakers. Sound reflects at an angle equal to the angle at which it strikes the reflecting surface. If the rack is directly in front of you and fairly narrow, sound reaching the rack from the speakers—which are off on each side—is not going to be reflected towards you, and if the rack and components are below the speaker drivers, any sound directed forward of the plane of the rack is going to be directed down towards the floor. Sound striking the top of the shelves and components will be reflected upwards but if the rack is behind the plane of the speakers, those reflections will be to points behind the plane of the rack. It's still a very good idea to keep the actual area between the speakers clear.
I don't think the rear firing woofer should be an issue because the Vandys will be pointing forward or slightly towards you which means that the rear woofer will be firing directly backwards or outwards, away from the rack. The strongest area of interaction between the rear woofers of both speakers should be directly between the speakers at the mid-point. If the rack is some way behind the plane of the speakers it will be out of that zone.
Re the info on Jon's web site: there is discussion of things like faced fibreglass and so on scattered here and there throughout his instructions. It's probably not all gathered in one spot but there's a lot of information about construction details there, and I seem to remember some question and answer sections too. You will have to dig a bit to find it all but I do think that you will find the answers to most of your questions there.
