I can imagine it making a difference, if you had a passive preamp, or if the preamp had a lot of output resistance. The amps could also have slightly different response, different output impedance, or different THD content, even if the gross numbers were the same. Also, if the gain between the channels is even slightly different, the amps will sound different, as they will if the overall gain is different. Good comparisons are harder than one might think.
