I have used an isolation transformer for years, and I can't see how the polarity of the transformer matters. However, if it seems to matter to you, try reversing the leads on one side or the other, and see what happens. I would be suprised if you honestly heard one, but I'm sure many here would tell you that they observed one with theirs. Remember however, to ground the transformer properly.
