Separate enclosures for your 12" speakers should sound better, assuming you can keep the proximity of the cones the same. The smaller boxes will be more rigid, which should improve bass response. The reflected back waves will not have modulation effects on the the neighboring cone, which should improve articulation.
If you make the cabinets half the volume, the ports should be half the area and the same depth as before to work out to the same tuning, if you put them in the same place relative to the cabinet walls as they were before. In other words, saw the cabinet in half and cap the open sides and you will have a tighter sounding version of the original.
Imaging and dispersion characteristics are generally better with the speakers in a vertical orientation. If you want to get fancy, you may find the midrange improved by rolling off the mids at around 160 HZ on the lower cone, so the bass is covered by both cones but the frequency range from 160 to your horns is covered by only the top cone. UREI, PAS and many others have done that approach to the crossover, you may be able to find something that has already been worked out for similar components and copy it or buy outright.
