I have found that the true acoustic center of most speakers, from woofers to mids to tweeters, end up being at the back of the magnet, centered on the back plate. The voice coil is usually centered on the front plate, as an FYI.Using this to align speakers will get you to within a fraction of an inch, and one could only do better using sophisiticated instrumentation, and the know-how to use it properly.
It is worth doing, and use of felt (or foam, or fiberglass) to absorb the cavity that results is definitely a must to avoid the worst of the cavity effects. Use as much felt/foam to fill the cavity right up to next to the dome, to maximize tha amount of absorbing material in the actual cavity, this will minimize the cavity effects.
