If you're trying to fill out the bass on your bookshelf, this is one consideration. If you want that kick ass, feel it in your chest bass, that's indeed another story.
For subs, bigger is better and that includes magnet structure.
There is a difference between fiber and poly cones; poly tends to be tighter and fiber tends to give more presence. What are you looking for?
The Vas of your selected sub is very important, the size of the cabinet you describe will really restrict your driver choices. Porting only goes so far.
What will be your cut off/slope for the sub, is that a passive XO, active XO or pre-amp output? Many subs have a top end of 400 or 500Hz. Pertaining to the first sentence, there's a big difference between an 80Hz or 250Hz cut off.
Most important, the selection of your sub must take in account of the mid-bass in your present 2-way bookshelf speakers, these MUST blend well or you'll end up with crap. Dance with the SPL meter and see where the fall out really is.
As for setting your bookshelf on top of the Subs, isolation is a critical factor.

My DIY 3-way bi-amp mains have 12" Peerless subs @ 250+/- Hz, poly was selected as the fiber cones tend to be to much for the present cabinet configuration. Also having a active XO is a great value as I can change the XO to the music I'm playing. There is a difference in the bass between; Bach; Toccata and Fugue in D minor on an organ and Crystal Method. Give an active XO some consideration. My mids are Scan-Speak 5.25" mid-bass, (rated to 50Hz but keep in mind that's a wimpy 50Hz). If I had wanted a deeper mid, I would have installed a 6" or 6.5".
At the present I'm sitting up to do some new speaker cables and IC's. For later, I have been giving thought to putting mid and tweeter in a separate cabinet, changing the main cabinet from port to sealed and installing a passive radiator. It'll be fun. On the other hand, I was building band bass speakers back in the early seventies, apeg knock off, horn enclosure, been giving some thought to that though I have yet to do research.
