Any digital filter can use an independent clock (and many have provisions for directly connecting an external crystal oscillator, as does the PCM1716) but if you want it to process data from your transport it either has to use the clock from the transport or a sample rate convertor with that independent clock. If he isn't using the sample rate convertor (???) then he must be using the clock from the transport which is extracted with the input receiver. But I'm pretty sure he has probably figured that out by himself if he is planning to change the clock. Most of the people using the MSB Gold would probably be using upsampling so there would be an independent clock in their DAC but I didn't fully understand this situation.
