The answer to your question is that it depends. The advantages of a separate subwoofer is that the box is only for the subwoofer which in many cases allows for a larger box and you have the flexibility to place the subwoofer for the best possible bass response. The downside to a separate subwoofer is that there may be problems integrating the subwoofer with your main speakers.

Placing the sub inside your main speakers limits your placement options for bass, which now has to be balanced with placement for the entire speaker and the enclosure for the sub may not be as large. However, integration is usually not an issue.

Pick your poison.

Just a comment on your design. You have an awfully complicated design for a first try. I would keep it MUCH simpler. I would suggest a 2-way design. Use the Raven R2 with a pair of mid/bass units (sealed) in an MTM design. I'd go active with a Marchand xover and extend the bass response of the mid/bass units with the Marchand Bassis unit. Build that, see how you like the bass response, then build a subwoofer if you need one.

As for woofers, you generally have a choice. You can get big woofers which fit into big boxes and are efficient or you can get a woofer which fits into a smaller box, but will be inefficient. You can't have an efficient woofer which works well in a small box. You can get a 12" woofer which will work well in 1-2 cu. ft., but you will need at least 300wpc to power it, probably more.
