If shelves are built in permanently you can't move them if you change your setup later. When I built my current house I prewired the walls with jack plates for the left and right speakers. A few years later I moved the speakers, and a few years after that I went 5.1 and moved them again. And I hadn't the foresight to run wires for rear surrounds either.

It depends on how many books there are and how fully they fill the shelves.
