I've designed these type of systems in the past, namely the Pace-Car reclocker which is out of production. It made a compensation about every 15 seconds, which was inaudible. However, in order to maintain the low jitter of a free-running clock, it had to be a free-running sine-wave clock, which was pulled only a tiny amount from its nominal frequency to remain in sync.
The problem and PIA with this system was that it had to be fine-tuned to each source device. It turns out that many source devices vary in frequency quite a lot from nominal, particularly computer-based systems. People had to send me their appleTV or whatever so I could tune the thing...
Short of doing this, I can't understand how you can be using a free-running clock, unless maybe you are using 2 clocks that are slightly higher and slightly lower in frequency than nominal and selecting between them synchronously. That must be it.
