If the system sounds OK on other sources (I looked up the Pioneer and Emotiva pieces, they shouldn't have any issues driving the speakers) then you've pretty much narrowed down the problem to the Ipod or a connection.
That said, I wouldn't expect the Ipod to sound as good as your dedicated CD player. But if it's way off base, half volume or so, then you definitely have something wrong.
