I got a new tube power amp recently. It is very quiet but when I put my ears to the speakers I could hear a very little clicking noise. The noise now seems to have gone away, and I wonder if it might have been the tube filaments (or something else with the tubes) breaking-in as they were new tubes. Like I said, the noise seems to be gone now, but just curious. Thanks.

Does the noise come from both channels?
It could be a number of things:
- WiFi in proximity
- Cell phone in proximity
- Other devices sharing the same power supply (even outside your home!)
If you're lucky, it is a tube problem, which would be much easier to solve.
I agree with this. Power cord, or cables being too close to other cables/power cords and/digital items can definitely do this, as well as the dreaded motorboating noise. Just today I had to switch where a tube phono pre was plugged into to eliminate similar noise effect.
Yes, tubes, new production or vintage, can have this behavior. Most of the time, it will go away for good after some burn-in time. Some will always have this behavior whenever you first power up and will only go away after the temperature stabilized. It is normal. You only need to worry is when the clicking sound not only doesnt go away but getting louder, then you might have a tube going bad. Stop using it immediately.
I've had hums that went away with burn in.
Forget to mention this as well.
If you encountered a noisy tube, turn off the amp and try to remove the tube and re-seat it back. This can happened due to poor connection. At the same time, consider cleaning the pins of the tube and pin slots of the tube socket.
