Depends exactly what you're looking for, but even with jazz there aren't a lot of options, particularly if you're looking for CDs. There is the venerable Jazz Record Center which I believe has some, Academy in Manhattan has some (Brooklyn location has decent selection of LPs). For less straight ahead there is Downtown Music Gallery in Chinatown, Other Music has a bit, and then of course Barnes and Noble. A lot of clubs like Smalls, 55 Bar, Blue Note etc have their own (Smalls label in particular has a lot of titles with a lot of great bands). There are a lot of other odd shops that have jazz LPs, and then there's the guy that shows up at all the street fairs in the summer with jazz LPs, he has a ton of great stuff.Dave

no longer has any classical, 18th St is it. For other genres there are a few places, for classical only the one.

There is some selection at the Metropolitan Opera Shop at Lincoln Center.
Cool, good to know, I'm assuming primarily Metropolitan Opera recordings or is there some selection?

Their a\Opera selection is extensive. Many of their opera recordings have not been readily available on Amazon. Etc. But the last time was there ; there were many chamber and soloist recordings available....Also: hope this does not sound too dumb but thrift shops, one between 22nd 23rd and Third Ave, NYC Opera thrift have rows of LPs and many CD's.
