Thanks for the comments ScottI have found that once a jittered clock is in a system it is extremely difficult to remove all the jitter with additional PLLs. Part of the problem is they are usually coupled to the same ground point so it is nearly always beneficial to reject as much jitter as possible at the receiver. Until I was able to design and implement a DAC that truly isolated the input section and reduced the jitter on the master clock from the receiver (MCK) by a factor greater than 1000 did the effect of this mod fall into the negligible category (along with cables and transports).
Some CD players (especially the inexpensive) totally mute the digital output data (all zeros) between tracks. This will be identified as an error by the Crystal input reciever which is the signal most manufacturers use to indicate 'lock'. The transports' clock is not effected, there is simply no valid block header information included with the data. More sophisticated DACs use an alternate method of indicating lock and error conditions to avoid this 'problem'.
