I have used 100 V 8 amp Schottkys in low power situations with no problems of the sort you report.I note from the data sheet that these diodes have a very high junction capacitance: 500 pF. Could this perhaps pose a problem in your application?
Just another idea: the Schottky diodes will have considerably higher voltage output than what you had in previously. Can't see how this could generate these difficulties, though.
