There is one other way. If you can assume the system is time-invariant (neglecting jitter, only considering whole bit periods), you can post process a few results. Take the two files, and calculate the cross correlation and move the bit period in interger steps until the function is maximized. Then buffer the recorded file appropriately and subtract.

The other way is to calculate the error function and increment the bit period until the error function is minimized. Same thing, really.

I once designed a PC-based test tool for echo canceller evaluating, which ran psychoacoustic models on top of the recorded files (similar to an MP3 type of idea) to determine rough objecive measures of subjective annoyance. The tool did exactly as I described above, to line the echo file up with the stimulus input. Works like a charm.
