If I understand what you're saying, you want a preamp with only one input. I'm not familiar with the Rogue specifically, but you can keep the selector switch connected (unless you're trying to bypass it with the single input) and ground all of the remaining inputs to the board/ground bus. If you're trying to get the cleanest, most simple path then (this an opinion) you should run a twisted pair (silver would be nice) directly to the volume pot or gain stage, i.e.; follow the signal path as it is now from the RCA jack, through the selector switch to wherever it goes and make that your wire termination point. DO NOT ground any preamp outputs whether it's a rec out or thru.I wouldn't bother removing the unused RCA jacks as the chassis holes will allow dust, bugs, whatever to enter and will also compromise the chassis as a shield for EMI/RF noise.
